Well, from what I understand they are different languages that are syntactically alike. Meaning that they use the same C-Style programming symbols and such. Java seems to be a little more confusing than Javascript, but Java also packs some more power.
It all really depends on what you want to do. For example, I believe that Javascript can only be run in WebBrowsers whereas Java can be run as Desktop Applications.
